They were apparently followed up on (that is the original story was), as the example shows in the above post.
The NYT article you posted appears to be more of a watered down version of events, designed to excuse the Israelis, than a thorough follow-up. Just to give a few additional facts conspicuously absent in the article: -

What those early news accounts missed, however, was that all five of the men were Israeli Jews, and that if they had box cutters, it was because at least four of them and possibly all five worked for Urban Moving Systems, a household moving company in New York and New Jersey.
The article confirms that the men were Israeli but fails to inform that they were suspected intelligence operatives.
ABC News reports: -
“Vince Cannistraro, a former chief of operations for counterterrorism with the CIA who is now a consultant for ABCNEWS, said federal authorities' interest in the case was heightened when some of the men's names were found in a search of a national intelligence database. According to Cannistraro, many people in the U.S. intelligence community believed that some of the men arrested were working for Israeli intelligence.”
Also the connection to Urban Moving Systems is noted but not the fact that the company was abandoned with the owner selling his home and returning to Israel three days after 9/11; hardly the behaviour of an innocent man. From the same ABC News report above: -
“One reason for the shift, sources told ABCNEWS, was that the FBI believed Urban Moving may have been providing cover for an Israeli intelligence operation. After the five men were arrested, the FBI got a warrant and searched Urban Moving's Weehawken, N.J., offices. The FBI searched Urban Moving's offices for several hours, removing boxes of documents and a dozen computer hard drives. The FBI also questioned Urban Moving's owner. His attorney insists that his client answered all of the FBI's questions. But when FBI agents tried to interview him again a few days later, he was gone. Three months later 2020's cameras photographed the inside of Urban Moving, and it looked as if the business had been shut down in a big hurry. Cell phones were lying around; office phones were still connected; and the property of dozens of clients remained in the warehouse. The owner had also cleared out of his New Jersey home, put it up for sale and returned with his family to Israel.”

Driving a large van across the George Washington Bridge toward Manhattan hours after the deadly attack on American landmarks, the five men, well built and in their 20's, were speaking in a foreign language. They appeared to be from the Middle East. By some accounts, they seemed to be making light of the tragic situation.
By “some accounts” they seemed to be “making light”?

Actually, by
all accounts the Israelis seemed very pleased, described as...
- “congratulating one another”
- “videotaping the disaster with shouts of joy and mockery”
- “happy”
- “jumping for joy”
- “celebrating with high fives”
I think it is fair to say the article understates the situation.

According to Mr. Gordon, his clients were also blindfolded during interrogations, handcuffed in confinement, and forced to take polygraph tests.
There is mention of the lie-detector tests here but no mention that one of the men, Paul Kurzberg, refused to take the test for ten weeks… and then he failed it. His lawyer stated Kurzberg had been reluctant to take the test because he had once worked for Israeli intelligence in another country. Yeah, so he did work for the Mossad but just not now... riiiiight.
Anyhow, there is one important quote in the report that I have not picked up on before: -
QUOTE (merril @ Apr 2 2008, 12:48 AM)

Mr. Gordon, who was initially hired by the family of one of the detainees, Oded Ellner, on Sept. 17, agreed to represent the other four pro bono as a favor to the Israeli consulate in New York. "This is a huge misunderstanding," said Yigal Tzarfati, an official with the consulate. The five men in detention, he said, "have nothing to do with the bombings."
Excuse me, what
bombings would they be, Mr Tzarfati?

The five are awaiting deportation back to Israel. Eagerly, friends say.
Finally, on the circumstances of their release from custody, a
former CIA counterterrorism officer is quoted as saying: -
"There was no question but that [the order to close down the investigation] came from the White House. It was immediately assumed at CIA headquarters that this basically was going to be a cover-up so that the Israelis would not be implicated in any way in 9/11. Bear in mind that this was a political issue, not a law enforcement or intelligence issue. If somebody says we don't want the Israelis implicated in this - we know that they've been spying the hell out of us, we know that they possibly had information in advance of the attacks, but this would be a political nightmare to deal with."
Taking all evidence into account, to fit with the official story this case requires coincidence and a mishmash of excuses providing in the end an unlikely tale. In support of the inside job and controlled demolition theory, the evidence could not be anymore straightforward.
