Actually, there is one incredibly massive change between the two.
As true Zelda fans no, Link is actually left handed. In ocarina, Windwaker etc Link has always held his sword in his left hand.
Now, this became an issue with the Wii version of Twilight, because the average player is Right handed, and the Wiimote is supposed to be used by the player as the actual sword. It would not work if the remote was in the players right hand and link was swinging with his left.
In the GC version, they have kept Link the same ol' Left handed. But in the Wii version, they made him right handed. Wait, there is more.
How did they do this switch of hands? Did they just render link differently for both versions? No. Did they switch link around? No.
What they did, was
mirror the entire game!!! So in the Wii version, everything in the game except of course the text is actually backwards! Heading off to death mountain, for example, would take you off to the right of Hyrule in the GC version, and up into the mountains. In the Wii version, you head off to the left of Hyrule to go up into the mountains! Weird eh!
Anyway... i don't know why i added so much detail there. lol. Could have made it simpler. And now i'm rambling. This is what being bored at work online does to you.

Meh, that's Nintendos way. They'll always remake Mario and Zelda and Metroid and all their other high-fanbase games, to appease and make it better each time. They leave the new games to 3rd party developers. Fine by me.
