It would make sense since the skyway goes between Illinois and Indiana that the IPass covers both. Do NOT take the skyway- even ages ago it was frigging expensive tolls, I can't imagine how bad they are now. 

What do i want then , just the regular indiana toll road?

At the WI/IL border, just past Russel Road is the 41/94 split- you will take the right hand split that is I-94 and it turns into 294. 294 bleeds into I-94 at the tail end of Illinois. Keep on it till you are in Indiana and hit I-65. Take I-65 down to Louisville, where you are going to take the 265 loop around Louisville and pick up I-64 over to Lexington. In Lexington, you pick up I-75 on down to Florida.

You shouldn't be encountering tolls in Indiana. I-90 is the toll road there, and you are going  to be taking I-65.
