Megalodon disappeared around the time that the Central America land bridge formed, due to volcanism.

Central America, was also a nursery for the Meg., as was Florida.

It seems possible that what may have happened was a disruption in the migration pattern, which may have affected a great number of ocean species. 

The larger the body, the less likely of survival in a stressed environment, and this pattern is seen over and over again throughout the fossil record.
